I think this song just describes the effects of trying to think for yourself and being open-minded: You start questioning everything and suddenly you can't take anything for granted anymore. Then you have several unordered thoughts in your head ("your mind is reeling like ten helicopters wheeling"), but this is nevertheless a great feeling ("you're gonna hit the ceiling").
The problem is that often your environment labels you as "mad" or something like that, just because most people don't like people who make use of their brain cells and see things differently ("your transgressions are a danger flashing sign"). Anyhow, being open-minded is great, you can learn from everything ("each shining trinket has a story it can tell").
Brett then encourages the listener to go on, because this "confusion's a life-affirming sign", so it is nothing bad, even if it sometimes makes life hard.

The song demonstrates the danger of allowing other people to think for you, being so concerned with what other people want you to do and naturally coming out of it feeling confusion like your head is a blender. Bad Religion encourages its listeners to 'carry on with valor' and avoid the confusion associated with allowing everyone else to do the thinking for you by being more autonomous. The song fits in well with the whole concept of going against the grain.
